Systems Paper
The Systems Paper allows students to describe the biological systems underlying their topic and how those
biological systems are manipulated, harnessed, changed, or perturbed to provide value.
The goal of this assignment is to promote student understanding of the systems-level effects of their topic, including
the commercial potential.
The Systems Paper is worth 300 points. The breakdown of points is described below. All available resources
(including outside readings, class notes, and internet resources) may be used to complete this assignment. Under no
condition is plagiarism excusable. Any idea or language that did not originate with you must include a citation. Please
consult the Course Syllabus for more information about citing sources, including the citation format (APA standard).
Grading
Each Systems Paper is worth a total 300 pts:
• Biological Pathways and Mechanism (120 pts)
• Systems-Level Effects (200 pts)
• Relevance and Conclusions (50 pts)
• Bibliography/Glossary (30 pts)
The Exercise
Each student will be assigned a topic of inquiry, from which they should research the pathway involved in the topic.
The subsequent assignment will be to:

  1. Discuss the energy considerations and enzyme kinetics involved in the pathway of interest.
  2. Discuss the cellular signaling associated with the pathway.
  3. Describe the experiments that exist to study the functions and activities of the pathway.
  4. Explore commercial applications aided by knowledge of the pathway.

    • Discuss the relevance of the molecule(s) involved in the topic of inquiry from a living systems perspective.

  5. Attend the Systems Paper review session on Wednesday, November 18 from 3:30 p.m. – 6:20 p.m.
    ET and Monday, November 23 from 3:30 p.m. – 4:50 p.m. ET to review any questions about the work. In
    this session, I will address any specific questions about your paper. As always, I am also available to meet

  6. Submit the Systems Paper section (described below) by Tuesday, December 1 at 11:59 p.m. ET.

    Paper Requirements (300 points)
    *Note: The indicated page counts are a recommendation. All page counts are double-spaced, 10-point font.
    You do not need to strictly adhere to the guidelines however the page numbers are found to sufficiently
    allow you to address all of the report requirements.
    **Another note: Write your response as a narrative paper, not as a bulleted response to the prompt.
  7. Energetics and Kinetics of Pathway Involved (1-2 pages) (100 pts)
    A. Discussion on the energy consumed or generated by the pathway
    I. Does this pathway create energy? Does it consume energy? What is the role of energy in
    making the pathway function?
    II. What processes contribute to the energy used or generated in the pathway? What are the
    major molecules involved?
    III. Is the pathway considered to be energy efficient? Why or why not?
    B. Discussion on pathway enzyme kinetics
    I. What are the major enzymes involved in this pathway? What substrates do the enzymes
    bind and act upon? What are the products of the enzyme reactions?
    II. How do the enzymes perform their jobs? Are they adding elements to a substrate?
    Breaking down a substrate? Cutting a substrate? Changing the chemical composition of a
    substrate?
    III. Are there inhibitors (natural or synthetic) of the enzymes in the pathway? How do the
    inhibitors work? What kinds of inhibitors are they classified as?
    C. Include 2-3 relevant figures showing the pathways you discussed and how the molecule works are
    extremely helpful to the discussion.
  8. Signaling in the Pathway and Experiments (1-2 pages) (120 pts)
    A. Discussion on the cellular signaling associated with the pathway
    I. What signaling molecules are associated with the pathway? What are their functions?
    II. What kind of cellular signaling receptors are involved in the pathway? How do they transmit
    the signal through the cell?
    III. How can the signaling be altered in living systems?
    B. Describe how the pathway functions can be measured experimentally
    I. Based on your pathway analysis, can the function be measured experimentally, if so, how?
    II. Are there any major studies that are linked to measuring the function of your pathway?
    III. What are some questions that remain to be answered by scientific studies?
    C. Include 2-3 relevant figures showing the pathways you discussed and some experimental results.
    Make sure to provide your own interpretation of the experiments.
  9. Commercial Relevance (1-2 pages) (50 pts)
    A. Discussion of current commercial applications surrounding your pathway
    I. Can you identify any specific companies developing products relevant to your pathway?
    How do they take advantage of the knowledge of the pathway to develop a product?

  10. Bibliography/Glossary (0.5-1 pages) (30 pts)
    A. The bibliography should include at least 3 references identified in PUBMED or scholar.google.com.
    You must use APA Formatting and in-text citation (as described above and in the Course
    Syllabus). You must have in-text citations throughout your report. Please see the rubric for
    scoring.
    B. Glossary of terms that you had to look up in writing the report.
